How does this actually work?

Through a model and a model sync, not a bulk sync. MongoDB registers as a bulk sync source but not as a bulk sync destination, so there is no Replicate mode for it and no one click table replication. You build a model over the HubSpot objects you want, then target a MongoDB collection in Create, Update, or Update or Create mode. It is worth knowing this before you plan the work, because the ETL setup differs from what you would do for a relational destination.

Will this overwrite fields my application owns?

No, and this is the genuinely useful part. Updates use $set on the fields you mapped and nothing else, so any field your own code writes to that document is preserved. That makes it safe to enrich documents your application also maintains, which is not something a table oriented destination handles anywhere near as gracefully.

What happens to a HubSpot record that gets deleted?

Nothing, on the MongoDB side. Destination deletes are not supported in any mode, so a record disappearing from your model does not remove the document. If removal matters, handle it in your application or with a separate process, because no ETL setting will do it for you here.

How does the read from HubSpot work?

The first run scans HubSpot's list API in full. After that Polytomic searches on lastmodifieddate, collects the IDs that changed, then batch reads the properties you selected. Runs deliberately overlap their lookback windows and deduplicate, because HubSpot's search index lags slightly behind its own writes.

Which collection do the documents go to?

One you pick, or one Polytomic creates. The interface normally has you select an existing database and offers create new collection, and MongoDB materializes the database itself if permissions allow. Each model row becomes one BSON document, with datetimes converted to BSON datetime values.
